Probably because they're obligated to protect their brand. The MLP game looked really polished, and they wouldn't want anyone to associate violence with official MLP shows or merchandise. It sucks.
Free games don't get a pass unfortunately. Fighting Is Magic, a free MLP fighting game, was DMCA'd by Hasbro.
